I don't think it is Luigi, not because it is the best choice but because it is the most obvious choice. Don't you think Rich could do better? I can't see this:
Merlin: As I have told you before, there are 2 chosen ones they are: Mario and... Luigi.

Yeah, you see my point. But right now I'm looking back at Episode 37 and there are some good hints.
"What is the Chosen One? What does he do?"
"Save the world..."
"Merlin, who was the Chosen One?"
"Well it wasn't Uther, and it wasn't Arthur either, he was close but he didn't quite rid the world of evil. You see I've always had it wrong, there isn't one chosen one, there are two."
"Am I one of them?"
"Who is the other?"
"All in good time."
cut to Wario sitting ontop of the Shed. Coincidential cut of scenes? possibly. But back to the Luigi theory.
"What is your purpose?"
"He told me that there were two chosen ones, The Chosen Two and that it is my purpose to protect one of them."
"No not you the other Chosen One."
"Who is the other Chosen One?"
"I'm not suppost to tell you yet."
"Why, why can't you tell me? ... If you're suppost to be protecting this other guy then why isn't he with you?"
"Before I can protect him we must defeat Wario or else all is lost. That comes first."
So this is a head scratcher but it appears and probably means that the other Chosen one isn't Luigi because Waluigi must protect TOCO (The Other Chosen One) after thier fight with Wario and he and Luigi going into the fight against Wario and if Luigi was injured in the fight and the- Oh, no, I've gone cross-eyed.
